OK, the situation is this: confusion arose as I could not see any waypoints when I viewed a FIT file in any of my PC-based apps (including Plotaroute itself). They are in the files, though, as confirmed in fitfileviewer.com, and show up when uploaded to my Garmin 810.
Plotaroute Admin confirmed: coursepoints aren’t imported when you upload a FIT file to plotaroute – I’m afraid our upload process doesn’t support importing coursepoints from FIT files, only the detailed track. They are in the files exported from plotaroute though.
Panic over!
It would be nice to see the full file/waypoints when uploaded to Plotaroute, but the master file is generally a GPX, and the FIT is targetted towards a Garmin, so not a big deal.

It seems to be working OK for us Mark. Do you have an example route where you can recreate the problem?

I think this problem must have started in September, but I've only just noticed it. I had an issue with a Garmin device running out of memory so investigated using FIT files rather than TCX. It all worked ok, so started using that method.
However, using the desktop version, I upload a GPX file with waypoints, which are visible. I then download it as a TCX file, and the waypoints (or Course Points) are part of the download, by default. But when I choose the FIT format, the waypoints are now no longer part of the file.
I know for certain that I had this issue on the 25th September, as I planned a complicated route with many waypoints; however, I hadn't checked the FIT file and when I look at it now, no waypoints ....
